Check if disc 2-4 show up with a different GameID in CWCheat.
If yes just duplicate the whole Disc1 cheat block and change the ID in one of them.

I made a multidisc EBOOT of my Final Fantasy IX (SLUS_01251) discs for my psp and when I played Disc 1, cwcheats worked fine. Now that i'm on disc 2 when i hold select it has no cheats for my game :S
I have all 4 discs on one eboot so i press the home button to switch discs so i have no issues with save files but i cant seem to get cheats to work for when i play disc 2.

This is the Case, its because when you make the Multi Eboot, the CWCheat Engine goes by BOTH the Game ID, and the Save ID... which if you check it all... when you make the Eboot... or at least when i did... each Save File (MC) kept the Disc's Game ID # for Its Save File #, so in turn it would appear to be seperate Memory Cards, as well as Seperate Cheats... I have Tested this with and without Matching SFID#, and when the SFID# Matches the Main Disc # (01251), for al 4 discs, it should work correctly... Now the problem is... do you want to Continue to use the FF9 Cheats?... Do you want to remake the eboot?... if it is yes to the first Chumba, then copy the Blocks to the other 3 Disc Numbers... if you want to remake the Eboot... make sure all the Numbers Match the Main Game ID

I managed to get it to work!
I looked up the game id's for each of the disks and just copied and pasted the cheats 3 more times changing the id's and it worked! :D
